Kristoffer Kristofferson was born in Brownsville, Texas, to parents Mary Ann (née Ashbrook) and Lars Henry Kristofferson. His father, Lars Henry Kristofferson, initially served in the U.S. Army Air Corps and later attained the rank of U.S. Air Force major general. Kristoffer Kristofferson's paternal grandparents immigrated from Sweden, while his mother had a diverse ancestry, including English, Scots-Irish, German, Swiss-German, and Dutch roots. His paternal grandfather had a military career in the Swedish Army, and young Kristofferson was encouraged by his father to pursue a similar path.

Due to his father's military service, Kristofferson moved frequently during his youth, and the family eventually settled in San Mateo, California. He completed his high school education at San Mateo High School in 1954. With aspirations of becoming a writer, Kristofferson promptly enrolled at Pomona College. His early writings, which included prize-winning essays, were published in notable publications like The Atlantic Monthly. "The Rock" described a geographical feature resembling the form of a woman, and "Gone Are the Days" delved into a racial incident, revealing the early themes and concerns that shaped Kristofferson's writing.

At the age of 17, Kristofferson took a challenging summer job with a dredging contractor on Wake Island in the western Pacific Ocean, a job he described as "the hardest I ever had."

Kristofferson continued his education at Pomona College and gained national recognition in 1958 when he was featured in Sports Illustrated's "Faces in the Crowd" on March 31 for his achievements in collegiate rugby union, American football, and track and field. In 1958, he and his peers revived the Claremont Colleges Rugby Club, which remains a Southern California rugby institution. Kristofferson graduated in 1958 with a Bachelor of Arts degree, summa cum laude, in literature, and he was elected to Phi Beta Kappa during his junior year. In a 2004 interview, he acknowledged philosophy professor Frederick Sontag as a significant influence in his life.
